Neither option is necessarily better or worse than the others. As long as you have Chakra stones somewhere physically on your person you are likely to benefit from them.

Chakra stones need to be in a pocket or a pouch, can fall out, and might lead to questions from the people around you. Jewelry, on the other hand, just looks like self-expression unless you happen to encounter someone else who recognizes it as Chakra jewelry.
